It is very difficult to know what Chara's intentions were, but as many players the opinion of Vincent Damphousse (after his NHL career he was active for the NHLPA) is that "Chara did know that he hit Pacioretty".

And on the other side of the Pendulum (there are two sides to the reaction, if you look deeper and not only see what you want to see),
From the Leafs:
“It was a bad hit but I don’t think it was meant to be a dirty hit,” Leafs forward Clarke MacArthur said. “He just went in there really hard. He’s such a big guy out there that when he hits a guy, it’s a lot more painful than when I hit someone.”
Forward Phil Kessel, a former teammate of Chara’s in Boston, said the big man is not a cheapshot artist.
“He’s a great guy and a great teammate,” Kessel said. “I think it’s an unfortunate situation with the glass there. Obviously he’s probably the strongest guy in the league and he’s just going to overpower you.”
“It’s unfortunate where it happened,” Leafs coach Ron Wilson said. “But I didn’t think it was a dirty play. Chara is the strongest player in the league by far.”
