It's just like any other league scoring-wise, you just set a certain number of players each team keeps at the end of the year. I'm in two keepers leagues. In one league we have IDPs, we keep 4 offensive players and 1 defensive. In the other, we keep three players. Some leagues are set up so for the player you keep, you forfeit that round draft pick this year...ie if you drafted Peterson in the 1st round, you forfeit a 1st round pick this year to keep him. The leagues I'm in, you just keep the set number of players and the draft starts regular beyond that.

you can make up any type of rule really. I have one where we keep any five players. I've played in a franchise league where we keep everyone and draft rookies at the beginning of the year and I'm in one where we keep two players, but one player has to have been drafted after the 3rd round and one after the 5th round.
