One thing about Free Shipping...is that you do get bumped up a little for "Best Match" search...so its not a bad idea to mix it in.
I've sent out many cards in a top loader in between 2 pieces of cardboard then into a manilla envelope and haven't had any complaints in a long time. The 'nicer' cards I pop in a bubble mailer or box.

Agreed on free shipping, NorCal. Definitely helps on a higher end card that you may have on a Buy It Now. Easier to absorb the hit that way.
From time to time, eBay also offers nice incentives and/or discounts on listings if you offer free shipping. I've found other ways to drive traffic to my listings (primarily Facebook and Twitter), so while you certainly want to show up as close to the top as you can on an eBay search, it's probably not quite as crucial as it used to be.

As much as 99 cent shipping sounds good...
Free shipping always sounds better on the buyer's side.
As much as I like to think it doesn't matter, I find my eyes are automatically drawn to listings with that Free Shipping tag.
Ultimately the only thing that really burns me is people charging extra for multiple auction wins when the amount of cards is fewer than 10. I've shipped enough stuff over my years to know that a couple more cards doesn't elicit an increase when sending in a bubble mailer...and with so many charging $3-3.50, I've dropped off of sellers that don't have at least a few items I want to minimize that impact.
The cost of shipping definitely impacts my buying decisions.
