To change your payment option for ebay fees: go to your account summary, click on the account tab, scroll down to "Payment method for Seller fees" - below that there is a link "Change Automatic Payment Method". Click this, and you will be taken to a page with a drop-down menu allowing you to choose between Paypal, credit, debit etc....that should do it
As to selling on SCF or ebay.....imo - Ebay is great for selling lots and cards you know should be bid up to a decent amount. SCF is far better for selling players not necessarily in demand on ebay, but that someone inevitably specifically collects, or set builders. I found the best way to sell on scf is to check (daily) the WTB threads, and check peoples signatures in threads and see who they collect, then sell directly to them.
Fees for a non-store seller on ebay should never be more than 10-15% unless, like others have said, you're "blinging" out your auctions...

"blinging" - I was just referring to "enhancements" to your listings that can run the fees up on your auctions.
Not sure why your account summary tab doesn't show the payment options. You are looking on myebay right? Not on paypal...

1. Go on ebay
2. Click my ebay
3. Click Account
4. You will see a thing that says "Payment Methods for seller fees"
5. Change your automatic payment method to paypal

i figured it out but it says it was already paypal??? why did it come out of our credit card??

Either your paypal is set up to use your credit card, or perhaps on the day it was to come out of your bank account there was not enough to cover the fee, so it charged your backup funding source (i.e. your credit card)?

You should contact eBay directly as they would have definitive answers and may be able to help with any clarifications.
