I say keep 'em, until you have no room for 'em. It makes for a cool display.

I used to keep the commons in their own box, but it starts to take up a lot of room. To save space you could cut out a piece of the box and tape it to the larger storage boxes to remind you what's in them.

Just a suggestion but do whatever you like!!!
